Well, so there is no out of the box solution, as far as I know, but I
think EMC2 can do what
you want. There are some EMC folks who have done at least part of this
battle, so
if you can combine the pieces, I think it can be made to work.

The big deal is that some features were put into EMC2 some time ago to
make additional,
non-G-code control of the axes more friendly. Since HAL sits between
the G-code
interpreter/trajectory planning and the axis drives, it can alter the
position of the
axes without the G-code part knowing. This was done primarily for tool
changes
that require backing the axes away to give clearance for the changer.
But, that
provides a mechanism to alter the alignment of the machine. I think the two
spindles problem is along the same lines, you'd have to swap out one set
of axes
for another, and do this smoothly so the servos don't fault.
